I can't comment on the Xenogears list because I haven't heard of the book/film/tv before. Aragorn and Legolas in Gryffindor, no doubt, although you could get away with shoving Legolas in Ravenclaw, the elves being the wisest race of Middle-Earth (Mithrandir aside). Gimli is another one of those Hufflepuffian characters, he's following Aragorn with a fierce loyalty, and you have to remember - he isn't courageous, he's just a blunt-skulled dwarf, and proud of it. Boromir - could he go anywhere else but Slytherin? Ambition up to his eyeballs, but not a bad person for it, just weak-willed in the face of the ultimate evil. Gandalf can't be housed, so make him headmaster He's got a bit of all of them in him, although, if he's headmaster that implies Gryffindor in the current Hogwarts, so shove him in there.
Theoden, Eomer and Eowyn are tricky, in the Two Towers they're definitely all mostly Hufflepuffs, with perhaps Eomer an exception. But in Return of the King they're all decidedly Gryffindor, so it's a difficult choice to make. Faramir is Gryffindor all the way, his bravery is never in doubt, and like Harry he's not afraid to face the ultimate terror (but even better, he didn't need a Dumbledore to save him - extra points for braveness) Denethor in Slytherin with his older son, again because of ambition, he's got more fuel to it though, and his association with Mordor (in the book at least) has at least some influence on him.
The trio of elves definitely into Ravenclaw although Elrond has a bit of sneakiness about him (in the film at least when he convinces Arwen to leave) which suggests a hint of Slytherin. Arwen of the book in Ravenclaw, Arwen of the film in Gryffindor, Hufflepuff and Ravenclaw, it's the only solution. Treebeard ...hmm... he's a bit big to fit in a house, couldn't he live in the forest and help Hagrid? They have the same point of view about things which is great.
Aha, the bad guys. Simply the same as you really, Sau 'The Deceiver' Ron in Slytherin, Saruman (the Missing) in Ravenclaw with a hint of Slytherin, Grima in Slytherin - it's his ambition to suceed in winning Eowyn that drives him. And finally, the Gruesome Twosome...well, I have to say shove them in Gryffindor (for comedy sidekicks), Ravenclaw (for the riddles), Hufflepuff (for the loyalty to the ring [and partly Frodo]) and Slytherin (cos they wants it, preciousss)
